I'm not sure what the problem is, but the WBFS Manager isn't compatible with Gamecube games. There is, however, a solution...

First, you have to install Dios Mios on your Wii. This will allow you to play Gamecube games through USB Loader GX (that's what I use, not sure what else is compatible).

Next you're going to be ditching WBFS Manager. Format your USB drive to FAT32 and place a folder called "games" in there. This is where Gamecube games go. Make a folder for each ISO and name it the game's title to keep it organized. Afterwards create a folder called "WBFS." This is where Wii games go. You'll have to use Wii games that have been converted from ISO to WBFS to play them. Either download the games in this format, or use this program to convert them yourself. (Drag the ISO onto it and it will initiate the conversion.)

For the final step, you'll need to alter your CIOS to 236. I used d2x CIOS, but you can use the one you prefer.

That is all.

Well, go in to My Computer with the drive plugged in. See what letter it is addressed as. Open WBFS manager. Select that drive letter on the top left of the program. Then click Load. Then click Format. (This will erase all the data on the drive) After it is done formatting, drag and drop the iso files on to the right side of the program. Then Click add to drive. The files can now be loaded via a USB loader on your Wii. However, the next time you plug it in to your computer, Windows will say it can not read the drive, and ask you to format it. Do not do this. Just hit cancel. Then load it as before within the WBFS manager which will recognize it.

Yes you can but the drive needs to be FAT32. If you have a lot of games and don't want to transfer them back and forth or use Wii to backup individually, use wbfs2fat.py, http://gbatemp.net/threads/wbfs2fat-py.291320/ , to do the conversion on-the-fly. You'll need WinRAR or IZArc to extract the files from the archive.

And to play GC games from USB you need Dios Mios and a loader. I think it is built into the latest stable release version of WiiFlow, http://code.google.com/p/wiiflow/downloads/list , but you need at least USBLoader GX 3.0 beta r1205 http://code.google.com/p/usbloader-gui/issues/detail?id=1769#c3078 , the other GX file are here http://code.google.com/p/usbloader-gui/downloads/list , if you want the HBC icon (icon.png), description (meta.xml) or forwarder channel.

And with a FAT32 drive, you'd need Wii Backup Manager, http://www.wiibackupmanager.co.uk/ if you want to use a manager but it can be done without one. WBM will convert .iso file to .wbfs file and put them in the WBFS/(insert game name [gameID] here)/ folder.
