The output voltage on rechargeable and alkaline batteries is different, it may be the case that the rechargeable batteries simply cannot supply enough voltage so that's why the remotes don't work, it's not that the batteries are dead... I get a very similar problem with my AA Energizer rechargeable batteries - but my Wii remotes work but the vibrate is weak to non-existent.
To know for sure, compare the voltages on both sets of batteries, it should be printed on the battery itself.
Either get new rechargeable batteries that aren't the low drain type, or go for one of the all-in-one rechargers that replaces the entire battery bay and cover (although my personal experience with those is that they're universally crap and barely hold a charge). If you find batteries that work though, I'd still expect the vibrate feature to suffer.
